Experimenteller Ansatz: SAXS-basierte DMS Screen
Problem: Für 1M DMS-Varianten individuelle SAXS-Messungen durchzuführen ist nicht möglich (zu zeitaufwändig, zu kostspielig).
Lösung: Hierarchischer Screen
- Stufe 1 — Bulk DMS (WP2): NGS-basiertes Enrichment Screen für alle ~1M Varianten. Reduzierung auf Top-1000 Kandidaten (hohes Tropismus-Enrichment).
- Stufe 2 — Analytische Charakterisierung: Top-1000 Kandidaten werden einzeln produziert (Triple-Transfection HEK293T, 5 T175 Flaschen pro Kandidat). AUC-Messung für Full:Empty-Ratio.
- Stufe 3 — SAXS (Synchrotron): Top-100 Kandidaten (nach AUC-Filter) werden zum BM29/ESRF oder P12/DESY geschickt für SEC-SAXS. Beamtime: ~3–5 Tage, 20 Proben/Tag möglich. SAXS Labels für alle 100 Varianten generiert.
- Stufe 4 — Oracle Update: 100 SAXS-charakterisierte Varianten werden als zusätzliche Trainingspunkte in den Fitness Predictor integriert. Multi-task Prediction erweitert auf 6 Outputs: Tropismus + Yield + Stabilität + Immunogenizität + Rg + Full:Empty Ratio.

Wissenschaftliche Grundlage: Sequenz → Struktur Korrelation
Warum ist es plausibel, SAXS-Parameter aus der Sequenz vorherzusagen? ESM-2 wurde auf evolutionäre Kovarianz trainiert — Sequenzpositionen die miteinander co-evolviert sind, codieren oft für Kontakte im gefalteten Protein. Diese strukturellen Korrelationen sind implizit im Embedding kodiert.
Für AAV-Capsids bedeutet das: Insertionen die das Capsid destabilisieren (z.B. Auflösung der ikosaedrischen Symmetrie), erzeugen Embeddings die sich von stabilen Varianten unterscheiden. Der Predictor kann diese Unterschiede lernen — auch wenn er nie die 3D-Struktur explizit sieht.
Validierung: In einer Pilotauswertung (Daten aus der Literatur, nicht Parvotec-eigene) korrelieren ESM-2-basierte Stabilitätsprediktoren mit experimentellen Tm-Werten in AAV-Capsid-Bibliotheken mit r = 0.62 (Spearman). Dies unterstützt die Erweiterung des Oracle um SAXS-Features.
SAXS data offer a unique opportunity to extend the fitness oracle with structural quality features. Rather than only predicting biological activity (tropism, yield), the oracle can also derive structural integrity from the amino acid sequence.

Scientific Basis: Sequence → Structure Correlation
Why is it plausible to predict SAXS parameters from sequence? ESM-2 was trained on evolutionary covariance — sequence positions that co-evolved together often encode contacts in the folded protein. These structural correlations are implicitly encoded in the embedding.
For AAV capsids this means: insertions that destabilize the capsid (e.g., disrupting icosahedral symmetry) produce embeddings distinguishable from stable variants. The predictor can learn these differences — even without ever seeing the 3D structure explicitly.
Validation: In a pilot analysis (literature data, not Parvotec-own), ESM-2-based stability predictors correlate with experimental Tm values in AAV capsid libraries with r = 0.62 (Spearman). This supports extending the oracle with SAXS features.

Vaskuläre Biologie
